เนื่องจากงานบริการต้องใช้คน เป็นผู้ให้บริการ ทำให้ยากต่อการควบคุมมาตรฐานในการบริการให้คงที่
การกำหนดนโยบายการบริหารงานที่ไม่มีประสิทธิภาพและไม่เหมาะสม ทำให้การบินไทยขาดทุนหกไตรมาสติดต่อกัน ปัญหามาจากความเป็นรัฐวิสาหกิจที่ทำให้ไม่คล่องตัว ต้องปฏิบัติตามกฎการเป็นรัฐวิสาหกิจซึ่งเป็นอุปสรรคสำคัญในการแข่งขัน เพราะการลงทุนทุกครั้งต้องขออนุมัติหลายขั้นตอน จากหลายหน่วยงาน ทั้งกระทรวงคมนาคม สำนักงานพัฒนาเศรษฐกิจและสังคมแห่งชาติ (สศช.) และกระทรวงการคลังในฐานะผู้ถือหุ้นใหญ่ และการลงทุนใหญ่ต้องผ่านการอนุมัติจากคณะรัฐมนตรีด้วยซึ่งทำให้การบริหารงานของการบินไทยไม่มีอิสระทางนโยบาย ไม่คล่องตัว ถูกแทรกแซ
จากหน่วยงานต่างๆทุกเรื่อง ทุกขั้นตอน

เนื่องจากองค์กรมีขนาดใหญ่ ทำให้การบริหารจัดการเป็นไปได้ยากและใช้เวลานาน อีกทั้งมีการตั้งหน่วยงานที่ซ้ำซ้อนทำให้องค์กรสิ้นเปลืองงบประมาณในการบริหารจัดการ
ราคาบัตรโดยสารมีราคาแพงกว่าสายการบินคู่แข่ง
