แม้ว่าโครงการรับจำนำข้าวจะสามารถช่วยเหลือและแก้ปัญหาในเรื่องรายได้ของชาวนาได้ส่วนหนึ่ง แต่ผลกระทบของฐานะทางการคลังและการค้าของประเทศไทยก็ยังคงเป็นปัญหาที่สำคัญอย่างมากในการรับจำนำข้าว ซึ่งการเก็บข้าวไว้ในโกดังกลางเป็นเวลานานยังทำให้ข้าวเสื่อมคุณภาพเพราะรัฐขาดการส่งออกข้าวและราคาข้าวที่รัฐต้องขายให้ตลาดต่างประเทศเป็นราคาที่สูงกว่าคู่แข่งมาก ข้าวส่วนใหญ่จึงถูกเก็บไว้ในโกดังจนเสื่อมคุณภาพ ดังนั้นนโยบายการรับจำนำจึงทำลายเศรษฐกิจข้าวส่งออกของไทยและทำลายเศรษฐกิจข้าวไทยทั้งระบบอีกด้วย
