มหาวิทยาลัยในญี่ปุ่น แบ่งออกเป็น 3 ประเภทคือ

มหาวิทยาลัยรัฐบาล คือ มหาวิทยาลัยที่จัดตั้งโดยรัฐบาลกลางของญี่ปุ่น กระจายอยู่ทั่วประเทศทั้งหมด 97 แห่ง (ข้อมูลปี 2545) ในแต่ละจังหวัดจะมีมหาวิทยาลัยของรัฐบาล 1 แห่งเป็นอย่างต่ำ

มหาวิทยาลัยท้องถิ่น คือ มหาวิทยาลัยที่จัดตั้งโดยองค์กรปกครองตนเองส่วนท้องถิ่น มีอยู่ทั้งสิ้น 75 แห่งทั่วประเทศ

มหาวิทยาลัยเอกชน คือ มหาวิทยาลัยที่จัดตั้งโดยเอกชน มีอยู่ทั้งสิ้น 512 แห่งทั่วประเทศ ซึ่ง 40% ของมหาวิทยาลัยเอกชนอยู่ในกรุงโตเกียว

การสอบเข้าศึกษาต่อในมหาวิทยาลัยของญี่ปุ่นนั้น ตั้งแต่ปีพ.ศ.2545 ทางสมาคมการศึกษานานาชาติแห่งประเทศญี่ปุ่น ได้จัดให้มีการสอบแบบใหม่ขึ้นคือ “การสอบเพื่อศึกษาต่อในประเทศญี่ปุ่นสำหรับนักศึกษาต่างชาติทุนส่วนตัว” (Examination for Japanese University หรือ E.J.U) จัดสอบปีละสองครั้ง โดยจัดขึ้นในประเทศญี่ปุ่นและตามเมืองใหญ่ๆ 10 แห่งทั่วทวีปเอเชีย รวมทั้งกรุงเทพฯ ด้วยเช่นกัน ซึ่งผลการสอบนี้ สามารถนำไปประกอบการพิจารณารับเข้าศึกษาต่อจากมหาวิทยาลัยญี่ปุ่นได้โดยตรง
